How do I ask? Do I email the Admissions Office or the Financial Aid Office?

Congratulations! Good luck with the bidding negotiations.

The context is important beyond just the money amounts. What percentage of COA is covered with the scholarships? What additional opportunities are included?

I would not mention the name of the other program.

Contact the financial aid offices.

I think that the best you can do is figure cost of attendance, subtract the scholarship amounts and go with the less expensive school. If you wish, inform the losing school that you have chosen School B given the larger scholarship and therefore the lower cost of attendance. They'll either sweeten the pot or congratulate you and wish you luck at school B.
