The GPA-MCAT grid shows that you have ~70% chance for a MD acceptance. MD/PhD would be lower.

Post on the MD/PhD forums. There are a couple of program directors there who could advise you on whether to apply next cycle or not, especially if your heart is set on the MSTP route.

You can still do research. On your lists check out any offices of student research about how they might support students to do research on our off campus, including at NIH.
